This will be later explained in an Expanded Universe novel that chronicles the battles Darth Vader has with renegade Darth Trepid. Darth Trepid and Darth Stinct have a battle with Vader in which Vader loses his shins. They will then install new shins that will give him the 6" height difference we see in ANH.

See? Simple.
