I kinda thought that he saw The Emperor's inevitable death after he fell. Yoda and Palpatine seemed to be in a draw in terms of force powers. Sure Yoda didn't have his lightsaber anymore but Palpatine didn't appear to have his either. This, combined witht he fact that the fat guy with the horns had probably already contacted the clone troopers makes escape a very good option.

Palpatine is the one who began the war, is controlling both sides and is using the deaths of who knows how many people as a tool to gain power. Not to mention the fact that he is a Sith Lord, an actual practicer of the dark side. I kinda feel stupid even arguing this point.
