Yeah well it'd help if you'd actually describe what exactly does the "everything" you did to get it running extend to; do you have Vista or not; were you actually able to get the Atomic Edition to work before installing AoE; etc. etc. etc.

According to the AOE readme file, I am supposed to "Unzip the contents of the zip file into [my] duke3d directory. Ensur[ing] that the files are set out thusly:
EVIL_INSTALL.BAT, EVIL_UNINSTALL.BAT and EVIL.TXT (this file) in the Duke3D root directory
All other files in a new folder called 'EVIL', eg C:\DUKE3D\EVIL\"
It may sound silly, but I am confused already. I've tried to run Install.bat in the Dos Box folder and then did the same thing in the directory for more than ten times.
I thought it was well, shit really. But I can't complain, after all it was another greedy installment of the man we all so love, like Britain loves Boris Johnson or David Cameron (obviously sarcasm because Cameron is a right twat)
