The fact Dukefags are bawwing won't make the developers any more enthusiastic at the prospect of having the dubious honour of completing the most infamous project in gaming history.

In Manhattan Project they originally wanted to use Proton as the antagonist but then renamed him due to continuity issues with Forever so they may have wanted to put him in that.

Proton wasn't in 3d, true, but I'm guessing if you'd been able to kill him in Manhattan Project it would look silly to have him reincarnated in Forever.
